The story begins when the personality cores used to be humans in college. The story fast forwards to the late years of Aperture Science, and the later years of Cave Johnson's life. Hinako Chouya is now a scientist at the Enrichment Center along with other college graduates from their special school Aperture University of Detroit. Some of her daily work deals with monitoring test subjects or working on the GLaDOS project.
The story's chapters has the point of view change intermittently between characters. The scientists are soon transformed into cores by a Mad Scientist named Liles Argon in order to create personality cores to balance GLaDOS's behavior.
The first four cores are introduced to be attached to GLaDOS, and GLaDOS has an internal conversation with them as Chell approaches her main chamber as in the first game.
The story is ongoing.

- Break the Haughty: When GLaDOS is killed in the first game.
- Children Are Innocent: The scientists' daughters.
- Fiery Redhead: Aaron Matthews the Anger Core.
- Kill the Cutie: This happens to Claire when she is first transformed into the Curiosity core, and it happens again when Chell tosses her into the incinerator.
- This also happens when the scientists' daughters are killed by GLaDOS's neurotoxin.
